Just dug up my shallots, noticed some half a dozen have started to rot, never had this before, any ideas.

How many shallots did you plant and were the ones showing rot all off the same "parent shallot" ? It may just be 'one of those things'

Sorry to hear that Shallotman.
I've re-sowed Longor saved from last year. Despite not really watering them enough through the dry spell & failing to weed them, they seem to be getting towards a decent size. Haven't actually harvested them yet, so guess we could still get caught out
